Doctoral position in Biophysics in high resolution X-ray imaging of nematodes.   

Research and graduate education at the department of chemistry and molecular biology comprises a wide scientific field from the atomic and molecular levels all the way through cells to intact organisms. Much of the phenomena studied here impact on our natural environment and living systems. We participate in undergraduate programs in chemistry, molecular biology, medicinal chemistry, biology, marine sciences, and pharmacy.  
 

With support from the Knut and Alice Wallenberg foundation, Richard Neutze is working with Julia Morud Lekholm and Johanna Höög towards the goal of understanding how an evolved biological neural network functions to processes information. The neuronal network of study is Caenorhabditis elegans, a roundworm or nematode, which is the simplest known model system in neuroscience. The hermaphrodite animal has 302 neurons. A key technology within the Wallenberg Scholar project is X-ray imaging of the neural connectome (the connections between neurons) of Caenorhabditis elegans. This PhD position therefore aims to use X-ray imaging to recover structural information on the spatial arrangements of, and the connections between, neurons in roundworms. The planned research will be to develop the foundations for very high-resolution X-ray imaging of biological samples by using high-pressure freezing methods to prepare nematode samples, to embed these frozen nematodes in epoxy resin and to harden them, to evaluate the quality of sample preparation process using transmission electron microscopy, to participate in X-ray imaging of these samples at synchrotron radiation facilities, and to lean image processing and computer aided reconstruction methods. A variety of resins will be tested to evaluate the quality of the embedding step. Once robust, high quality sample preparation and analysis protocols have been developed, the goal is to reconstruct the connectome of Caenorhabditis elegans from an entire intact animal using synchrotron radiation. Machine learning methods will be utilized when performing this reconstruction. As such, this PhD position combines both preparative and computational tools and uses synchrotron radiation for structural analysis.

Duties 

The PhD student will work towards developing tools for very high-resolution X-ray imaging of biological samples using synchrotron radiation. This work involves:

- Using high-pressure freezing methods to prepare nematode samples.

- Embedding frozen nematodes in epoxy resin and hardening them.

- Evaluating the quality of sample preparation process using transmission electron microscopy.

- Participating in X-ray imaging of these samples at synchrotron radiation facilities.

- Applying image processing computer packages to analyze these data and generate three-dimensional reconstructions.

- Use machine learning tools to trace connections between neurons in three-dimensional reconstructions.

Depending upon the interests of the student appointed, the work may also include supportive work on protein targets from Caenorhabditis elegans, or simulations of the neuronal connectome of the animal.
